The list of panels in my Custom Panel menu is getting ridiculously long, and most of them are redundant and/or from old projects. How can I clean out this list?

Right click on the panel you want to erase, "This Panel > delete".

Thanks for the solution. It's going to take me a while to load all those and delete one-by-one, but it works at least. There should really be a better way.
